CONSERVED REGIONS IN ORF1 PUTATIVE PROTEIN PRODUCTS OF MOBILE ELEMENTS AND RETROVIRAL PROTEINS ENCODED BY GENE GAG

Computer analysis of protein structure was used to assess the homology between. ORF1 putative protein products of mobile elements and the retroviral proteins encoded by the gag gene. Nucleotide and amino acid sequences of 113 retrotransposons were analyzed. Homologous domains were found in processed capsid and nucleocapsid proteins encoded by gag (22 and 17 amino acids, respectively). The regions related to the conserved domains of retroviruses were identified in the ORF1 putative protein products of several mobile elements. Multiple alignment revealed a conserved domain in the ORF1 products of mobile elements and p19 matrix protein of several retroviruses, which differed from the known sites and the abovementioned conserved regions of GAG. This region varies from one class of mobile elements to another, but is apparently conserved within each class. The secondary structure of this region corresponds to alpha-helix.
